The ideal setup is cloaking, max shields, max engines, and a decent boarding attack. You don't even need to board to beat the flagship but it helps. WebBoarding auto-drones is mostly a good and relatively safe thing, though watch for missiles/bombs to the Clone Bay. Yes, the Federation C is a pretty bad ship, mainly because it has absolutely no direct boarding support. This makes it even worse than the Slug B, because at least that ship has an Artemis missile.
